    Fogerty nasceu em Berkeley, Califórnia, e cresceu em El Cerrito, Califórnia, um dos cinco filhos de Galen Robert e Edith Lucile Fogerty. Seu pai era natural de Dakota do Sul e trabalhou como operador de linótipo para o Berkeley Gazette. Lucile Fogerty era de Great Falls, Montana. Quando John tinha dois anos, seus pais se converteram ao catolicismo. Ele frequentou uma escola católica em Berkeley chamada Escola da Madeleine. Em suas memórias, Filho Afortunado, Fogerty criticou a escola, dizendo que não tinha permissão para ir ao banheiro quando pedia e freqüentemente se molhava na sala de aula e era forçado a se sentar com suas roupas molhadas.

Depois de um ano, ele se matriculou na Harding Grammar School, nas proximidades. No livro de Fogerty, ele afirmou que seus pais eram alcoólatras e que se divorciaram quando ele estava na terceira ou quarta série. Mais tarde, ele frequentou a St. Mary's High School, depois se transferiu para a El Cerrito, onde conheceu os outros futuros membros da CCR e teve aulas de violão com o criador / produtor do Festival Folk de Berkeley, Barry Olivier. O irmão mais velho de Fogerty, Tom, era guitarrista e companheiro de banda do grupo que acabou se tornando o CCR. John Fogerty passou as férias de verão em Putah Creek, perto de Winters, Califórnia, que se tornou o tema da música do CCR "Green River".
